What you are saying about second phase is certainly conference champion dependent and I don't have an opinion either way on if that will happen or not.

But in the current format it does help to be a conference champion but that is far less important than your overall resume. The best four resumes have made it every year. Being a "conference champion" has helped no one over a non-conference champion because they didn't need the help. Ohio State last year has been the only test of a non-conference champion with a resume worthy of top 4 and they got the nod over THREE conference champions in the process.
