I received a similar letter from the Commonwealth of VA a couple years ago

They said I underpaid by a specific amount, but I had received a refund from Virginia about a month earlier. The amount of the refund was exactly the amount they said I underpaid.

Thankfully I didn't have to pay a penalty...lol
