Could be they just used a cable with an extra conductor, or...


it was wired at one time for a 3-way switch. You should be able to leave it capped and taped. HOWEVER, you should check it with a non-contact voltage tester to see if it is live, and if live, find the switch/breaker to cut off the current while working in the box.
