I definitely think they are smart enough to know that, but they are human

I suppose it is possible some might mistakenly think that kneeling in front of the flag is disrespect of military personnel. I'm not sure why they would single themselves out seeing as the flag (and anthem) stand for and belong to the entire nation and the stated motivation by the people who would be kneeling tends to specifically not mention them (granted, I can't cover all possible hypotheticals, but only look at the well known cases).

I do suspect that some Americans against the original message might feign such a mistake in an attempt to dismiss that message.
