Avoid anything that gets too specialized since he is just 12

The best exercises will be ones that work multiple parts of the body. Squats that work the whole legs. Pull ups that work the back and arms (work up to 20+ at one time). Push ups that work the chest and arms (work up to 50+ at one time). Variety of ab exercises that use weights and can also use the arms/shoulders. Burpees that use the whole body (and great cardio).

In terms of programs, a good one will include proper rest to allow the body to recover. Because it is the recovery time that repairs/builds the muscle. The actual lifting strains/tears the muscles so if you work them too hard without recovery that is what can lead to injury.

Crossfit workouts might be a good option. Never done them myself but they generally seem to focus on the things that you mention. Maybe google the training routines for the crossfit champions (good general athletes) and if you have Netflix you can see documentaries on past Crossfit games for some interesting insights into their workouts. The point of all this, use the equipment to supplement the workouts, but don't limit the kid to using just the equipment.
