It all comes down to money. If I had to guess, it was probably like this


Federal taxes will be paid no matter where they are so that is a non-factor.
Development costs can be largely offset with subsidies.
Property taxes can be reduced or limited as part of the deal.
Obligations to invest money in the local economy/infrastructure can be spread out over many years (thus benefiting Amazon due to the time value of money).
Hiring people costs money and with so many in NY, maybe the cost per head was lower verses less densely populated cities.
Assuming the average salary would not be vastly different in other cities, they have a larger talent pool available for the same cost and won't have to worry about turnover impacts.
And best of all, if the main costs are on a long enough timeline, and the main benefits are absorbed quickly, they could do just like some NFL teams and relocate again in 10-20 years when it benefits them to do so.
